Items that penetrate the roof are the most common source of leaks. It can include chimneys, plumbing and roof vents, dormers, etc. that projects through the roof. They can be many feet above the leak or to the right or left of it. If you have easy access to your roof via an attic, the best way to find a roof leak is to go up there and look for the evidence.
